First quarter of your podcast was logical and you hit the nail on the head about the flaws in the movie core. Somewhere in the middle I found your interpretation a bit superficial...
I don't think muslim and christian samaritans in Kamal's movies indicate his inclination towards endorsing those religions. Neither do I think the "Sri Rama Jayam" in the lorry means his approval of hindu religion. That interpretation sounds superficial to me. I agree that he wants to pose a secular image. The purpose at best can be tactics to pull audience. From his interviews and public speech, I consider him someone who never takes sides on any issue which I detest.
The explanation I can think for each of those characters is -- the muslim friend is an essential angle for the story in Hey Ram and a christian missionary in Anbe Sivam is a sterotypical caricature that we see in most movies.
